And before anyone says anything, Nightmare did not reform. Just dispelled from Luna, as seen when it took over Rarity in the comics.
Mine is Chrysalis. I love the idea of a shapeshifter, being unable to tell who's really themselves--it's a surprisingly complex plot for MLP, especially in To Where and Back Again. She chews the scenery, yet she's *effective*... especially with a whole army of changelings at her back.

Anyway, the comics are deutero-canonical at best, particularly pre-season-7, where the comics started being released in time with episodes they were referencing.
As mentioned in this very comics by Rainbow Dash Player, it's kinda lame to have Nightmare Moon be due to an external force. Looked to me more like a consequence of using Shadow Magic without knowing what you're doing.
Why are villains that reformed disqualified? The most interesting villains are the ones with real wants and needs, rather than the ones that do things just for "the evuls". And humanized villains are the ones most likely to reform. To my personal taste, the villains that eventually reform are very often the ones that are the best villains up until that point. Darth Vader, for example.
That said, my favorite from MLP FiM is Nightmare Moon. She was a class act, and nothing since has been able to match her presentation, poise, and wily tactics. (Discord comes close, but his presentation is more annoying than cool)
My favorite from G1 is Tirek/Tyrac/T-whatever
